Well, I use one, "shotwell". The photos are internally sorted into directories, ~/Pictures/year/month or ~/Pictures/year/month/days. But each photo has assigned "tags", like "pets", "cars", "ski_trips", etc. Any number of them. Thus, I can click on any tag and see all the photos that were assigned that tag.
