Living puppets has been done on audio for Doctor Who by Big Finish ("The
Scorchies") but not cartoons. The classic "cartoons interacting with humans" examples are, of course, "Who
Framed Roger Rabbit?" and "Space Jam" - where a toon disguised himself as
the Fourth Doctor (probably) - and "Looney Tunes: Back in Action" - which
has a cameo by a Dalek.
Movie figures come to life has been done in live action a couple of times
("The Purple Rose of Cairo" and "The Last Action Hero" spring to mind.
Most recently there was a crossover episode between "Star Trek: Strange New
Worlds" (live action) and "Star Trek: Lower Decks" (animated) but in that
case the cartoon characters crossed a portal as live action humans.
