Let's make it easier. Retcon it as a bad dream and start
again from Paul McGann giving him the full series he deserved.

Big Finish gave Paul McGann plenty of stories, so there's no
point in going back to him. It's easier for you to just put
everything since 1996 down to a bad dream from your point of
view and go forward with the 16th Doctor... it's your head-canon
after all.
