Fringe S4E08 'Back to Where You've Never Been'
IMDb sez: "In an effort to find a way home, Peter journeys to the Other Side to confront Walternate. His venture proves more dangerous than expected. Meanwhile, Olivia receives a dire premonition from an Observer."

Difference between universes: When the mother is waiting for her son outside of the restroom at Battery Park bus terminal, the magazine she is holding looks like a National Geographic, but at ~8:38 you can see the title is "American Topographic". An advert for the "Manhatan Courier" and bus branding "Manhatan City Coach" re-enforces the 'over there' spelling of Manhatan Island. Also outside the restroom, you can see a poster for "Families of the Ambered Night Walk and Vigil".
Goof: When showing the shift between the Port Authority Terminal in each universe, the image of the alternate universe building has a third story added by simply cloning the second floor -- but the artist mistakenly copied the lamp head of a street light that is in front of the floor below it. The new lamp has no pole supporting it.
Fringe S4E09 'Enemy of My Enemy'

In the alternate timeline, you can tell that in the alternate universe there is a small difference. The Fringe Division logo is different, but similar to the one in the future timeline that Peter visited in the season 3 finale.
Similar to Martin Luther King being on the twenty dollar bill in the Red Universe in the season two episode "Over There", David Robert Jones is seen giving out 100 dollar bills in the episode with Andrew Johnson's picture on the bill instead of Ben Franklin.
David Robert Jones states there are 47 of the "new" shape-shifters. 47 is seen throughout J. J. Abrams' productions. He likely noticed Joe Menosky's frequent use of it, most noticeable in StarTrek: The Next Generation, and wanted to pay homage. It brought him luck as he went on to produce and direct Star Trek features. It is also a prime number.

In the Alternate Timeline Blueverse, Walter never got a white tulip from Robocop.
(IMDb's not so cool way of saying it is: "Walter says, "I asked for a sign of forgiveness, but I got nothing." He obviously is talking about a "white tulip", which (when Peter was in the BLUE timeline) Walter did in fact receive - as a drawing of a white tulip due to the events from "White Tulip" (Season 2, Episode 18)."

Fringe S4E10 'Forced Perspective'

Emily Mallum's name was seen on a building called Mallum Insurance. In addition Mallum is close to Malum which in Latin means "evil".
Fringe S4E11 'Making Angels'
IMDb sez: "Our Astrid gets an unexpected visit from her Alternate, while Peter and Olivia track a killer using a toxin that has yet to be invented. Both universes collide in a case that pushes the boundaries of what is possible."
(Doubled doubles, both versions of both Astrid and Olivia are in this episode. But not all four in a single shot. I'm disappointed.)

The running joke about Walter not remembering Astrid's name is back with a vengeance. He calls her Astro, Aspirin and Astrix throughout this episode. (But as Blueverse Astrid complains, Walter always calls Redverse Astrid "Astrid".)
Neil's safe combination is 7-9-3. Since Neil is a mathematician and highly religious (to the point of believing himself to be an Angel of Mercy on Earth), this is not surprising, as all three numbers are considered divine numbers in most major religions of the world.
