Bits of brain got put back into Walter twice actually IIRC.  Once each in two different timelines.  Sort of.  The first time was first or second season and it was the villain of the season who connected the excised pieces to Walter's brain without actually re-implanting them but they died off when he was rescued.  The final season was the second time and was off-camera.  Walter in the latter part of the season was asking Nina to take the bits back out because he could feel the "old, mean" Walter coming back.
