Nothing different. When I click on a gemini url it is "opened" in firefox, so
it is not trying the configured elinks.

Click on a gemini url where? In the terminal? In Firefox?

Basically xdg-settings affects the use of xdg-open, and not arbitrary
applications (which might or might not respect XDG settings). Does it
work if you do something like:

$ xdg-open gemini://bbs.geminispace.org/

?
