More ancient Hobbit fossils have been found on the same island, and they were a couple inches shorter than the more modern Hobbits on the island of Flores.

The island has supported a population of "pygmy" modern humans that are on average 4 inches shorter than the average Indonesian, but still average over 16 inches taller than the Hobbits. You can have a larger population of smaller individuals, and my guess is that, that has driven the decrease in size of Homo on that island.
